Thanks for the additional screenshot.

This is a really strange behaviour in particular as it seems to work with one Skin, but not with the other one. Please try some more Skins. Does the layout persist with any other skin than the default skin?

Is the bad looking layout exactly the same as the default layout before you make any changes to it?

The program resets the layout only either after using the command to reset it or after changing the language or when it detects the current layout version is old.

The current layout version is stored in the file "CPT_Options.xml". Please delete this file and start CPT again. Use your preferred skin and adjust the layout once more. Does it now persist after restart?

CPT does not store a position twice. So if two different openings transpose to the same position, any comments entered into either opening will appear for that position.

Think about it this way, no matter how you arrived at a particular position, any comment about where to go from there applies no matter which opening you are moving from. If it's your move, why would the type of opening cause you to make different moves for the same position. There should be only one candidate move (unless you are trying to get your opponent out of book) for each position even it that position appears in multiple openings.

It's the opponent replies that will take you to one or another opening or variation so you should soon deviate to where openings are not sharing transposed positions.
